Anyone know if there is a pleated seat cover made that fits a 03 KTM 125 ?? PLEASE HELP !!?

Unfortunately I do not see any pleated seat covers available for your 2003 KTM125Sx. Your best bet will to be to try and retrofit one designed for another model or contact the guys over at Motoseat to see if they can build a custom one for you.

How uncomfortable are the pleats? for long gp rides ect?

The pleats are small enough to not cause any comfort issues while just sitting on them. More than likely just sitting on the seat you wont even notice they are there. The only time you should be able to notice them would be sliding back on the seat which they are designed to make it harder to do so.
